Probably when you reboot you computer the squid.pid file is not
removed. Please check it out.
Are you running "squid -k shutdown" ??
I think you can also run:
kill -TERM `cat /path/to/squid.pid`
Remember: Squid takes sometime to shutdown while updates it's
cached objects database.
