Mads,
Why don't you try the following directory structure:
/squid1/bin
/squid1/etc
/squid1/cache
/squid1/logs
/squid2/bin
/squid2/etc
/squid2/cache
/squid2/logs
Then you have two instances running on one machine.
It can't be that difficult.
