PAC files can be made to work with IE.
Transparent proxying is not a natural way of using
the protocol and can cause problems with:
- ICMP messages being lost;
- IE believing that there is no proxy and not generating
the headers necessary for an end to end revalidation of
a URL (people expect the refresh button to more agressively
revalidate than simply making the first access in a session);
- security sensitive sites may reject direct connections on ports
other than port 80, when the initial connection was via the
proxy on port 80.
I've probably forgotten one or two others.
