You *can* transparent proxy ftp traffic.
However squid cannot since it does not speak the ftp protocol (at least
not as a server - only as a client).
If you wanted to be clever you could build an ftp server which converted
ftp requests into http requests for ftp objects proxied via squid. I
don't know anyone who has done this as yet.
[This also shows up the downside of transparent proxying through squid -
you don't see ftp requests]
